adjust your pedal? that seriously might be your problem. twist it so it goes toward the master cylinder

the pedal engagement can be really bad sometimes and its too far away and cannot travel far enough to push the clutch enough to disenguage it. happened to me when i put in a new clutch, adjusted the rod that goes into the master cyliner so it was closer to the master (turn it clockwise), and it went into gear fine. also something you may need to do when you put in a new master cylinder.

ok, but it does go into gear when the car is off right?

check your adjustment, it could honestly be something as simple as that
